What's the process like for transferring (within the same foreign country) from one international airport to another?

I'm struggling to get answers from Korean Air, as well as from the internet, so now I'm turning to Reddit. I'm traveling internationally for the first time, and in this, I'm traveling from San Francisco to Tokyo through Korean Air (I purchased my flights through Korean Air's website). My primary concern is what the process is like transferring domestically from one international airport to another international airport as a foreigner (USA).
My flight from SFO to HND requires an airport change from Incheon to Gimpo (ICN -> GMP). I land at ICN at 5:30AM, and Korean Air believes that I'll be able to get to GMP for my 9:00AM flight (which will then connect me to HND). This is a 3 hour and 30 minutes squeeze. A Korean Air representative informed that there is a minimum connecting time of 3 hours (this is including clearance). However, only having 30 minutes more than the minimum is not relieving to hear.
The Korean Air representative informed me that since I'll be flying internationally from SFO to ICN to GMP to HND, my checked baggage will be automatically transferred to my destination (HND). This relieves any time constraint on picking up/checking in baggage.
My knowledge is limited to that I should use the airport railway or airport subway to transfer from ICN to GMP - but that's really all I'm working with.
Does anyone know what the process would be in the transfer/check in from ICN to GMP? Is there some sort of Korean customs I have to go through when I land, before I can leave ICN for GMP? Is there another process that I have to go through when I arrive to GMP from ICN?
